Read the print settings notes.
There are probably tons of better store-bought options out there, but I designed this because I wanted a storage box that would fit in my messenger bag. I designed the inserts afterward to protect the cards and because it was a bit awkward getting them out. Then I added the labels which turned out awesome. If you want some for yourself you can download the Fusion 360 file or I've included a blank one you can modify.
The two lids are slightly different because the middle indents would make that area too thin, which is a bit annoying but space was at a premium. My personal printed one also has space for magnets, but the positioning really doesn't work so I made the lid/side clips. I prefer the side clips because they're harder to lose and they reinforce the box for travel.
The inserts fit 75 and 100 cards for the Standard and Commander versions respectively, but there's no extra room. Single sleeved (Dragon Shield) fits, but if you double sleeve or use too many paper proxies you're out of luck. The filenames tell you the internal widths of the compartments. The box was also designed with enough space for Boulder deck boxes.
Update: Added a bigger version of the box to hold 8 Commander decks, it's completely untested by me though.

Important: When printing the box itself, you need to set Skin Removal Width to 1mm (in Cura at least). Otherwise it doesn't put a roof on one side of the middle wall. I also set skirt distance to 1mm and manually removed my intro line from the generated G-code (since I used the entire buildplate).
The box and lids can be printed in their current orientation. The lid clip should be printed on its side and the side clip should be printed on its spine (135 degree rotation).
